Which of these titles do you think would be best for my new novel?

Or at least the least worse? 😅

1."Natives vs Isekai Heroes": because sometimes simple is best

2."Natives vs Isekai Heroes, Gaia's counterattack": Because it sounds like something out of the 80's

3."Independence, Natives vs Isekai Heroes": Because it's rarely done right.

4."Overcoming the God System, Natives vs Isekai Heroes": Because it explains more of the story.

5."The power to overcome the system, Natives vs Isekai Heroes": Because it has some mystery.

6."Rise of Gaia, Natives vs Isekai Heroes": Because maybe the "vs" is not enough.

7."Gaia Resurgence": because maybe all the others feel the same.

Right now I'm hesitating between 1,2 and 6

Honestly, your synopsis should take care of what your readers should expect from your work, not the title.

Having a title with "x vs. x" may turn off some readers, as many of such stories with that title turned out not to be a serious one (a high chance of being dropped).

I understand, but from personal experience, if the title is too ambiguous, it won't appeal to me.

I don't like any but the last one, but judging by your other novel, sticking to simplicity might be more in your favor. In light of those circumstances, I'd go for 1 myself.
