I'm not sure I've ever actually come across this. When the bad guy does win it's either a temporary set back for the good guys see Avengers: Endgame, or the bad guy is the main character / anti hero and isn't really the 'badguy' just perceived as much see Overlord orrr the characters are all shades of grey and there aren't really any bad guys or good guys just people struggling for their own desires.

A story with a vanilla bad guy and a vanilla good guy where the bad guy just straight up wins I have yet to see.

A story where the bad guy wins? Spoilers, obviously...
In Final Fantasy 13-2, after spending the majority of the game telling you that you can't win, the bad guy is proven correct, and the hero fails. It was an interesting twist because the first FF13 had a similar case of the heroes being told victory was impossible, only for them to win anyway.
